I don't know. I suspect it's only at the Borgata and only applies to blackjack. Card counting is legal in New Jersey and the way NJ casinos typically deal with it is to flat bet suspected counters (I don't know why a casino is allowed to change the rules on some gamblers and not others, but they get a away with it. It'll probably take another lawsuit from a Ken Uston type to stop it.). A suspected card counter's player's card is probably flagged as belonging to a suspected card counter so most counters won't use one when playing blackjack. So to be overly cautious, the Borgata is possibly taking the position that anyone not using a player's card might be a card counter. In other jurisdictions casinos are free to back off card counters or trespass them so there is no reason to have such a rule for that reason. Maybe other casinos in NJ do the same thing. But you're right, there are a lot of reasons players don't want their play tracked, reasons the casino shouldn't care about and have no financial reason to discourage.
I started a thread in LVL hoping for some feedback regarding such a rule in Las Vegas. But the mods over there must have deemed it not worthy of its own thread and moved it to a general topics thread where it will go unnoticed by most. Since the sale, 2+2 mods have been overly active (in my opinion) in moving threads to other forums or burying them in general discussion threads. No doubt this is good some of the time. But it discourages participation on the site, which is something I assume they wouldn't want to do.
