Basically yes, losing your 2 finals picks/champion in the group stage will effectively cripple your bracket.
At that point, you're rooting for chaos. If you have Maru over Serral in the finals, they both get knocked out in the group stage, and Showtime shocks the world and ships it, then nobody will have a correct champion, and accuracy in previous rounds will determine the winner in a smaller pool.

In that scenario, you're putting TY in the Finals (advancing through the group, then winning "two more," which I'm interpreting to mean placing in the Ro4 and then Finals).
So yes, it's correct that you wouldn't get the 3 points for TY in Ro4, and 5 points for TY in the finals if he's knocked out in the group stage.
If you also had Maru in Group A and he advances to the Round of 8, then you get 2 points for that.
You never "lose" points, you only lose the opportunity to score more as your picks advance each round. Each round is worth more, but not so much that the group stages are irrelevant, with this scoring system.
