I wasn't sure what to do on the river, value bet or check behind.
Also, didn't know how much my bet had to be, with that flush possibility.

Your betting sizes are way to small.
I would raised the flop to $12ish, and shove the turn.
As played I would definitely check the river. It seems like he has AA.

raise a bit bigger on flop (9ish should be enough since it's a 3b pot), make it bigger on turn, and shove the river. it's hard to know his 3-betting range since you didn't give any stats/reads, but since the river was As he can't have Asxs for the flush draw. If draws like KsQs or KsJs are in his range, he also will have stuff like AQ.

you flopped a set in a 3bet pot deep on a drawy enough board to get action from any kind of overpair and managed to butcher it with lame betsizing. good job.

Tough spot. Very hard to put him on a hand, i would be inclined to think its 99-JJ most of the time. Maybe AQ or AK, although i dont think so this time because of his turn and river checks.

Most of the time you have him beat. However as for value betting the river, its my style that ill just take a check here. I expect this would differ a lot with other players.

You are not impressed I take it!!!!!! Come on though op, all of your concentration should have gone on getting your stack into the middle, so think about your bet sizing. Turn bet was odd, is that some sort of auto sizing?

No autosizing.
After he called my raise on the flop I put him on an overpair.
My turn bet could be a bit bigger, around 13-14$, so I could push the river (which was my initial intention).
I wasn't happy with the A because now not only QQ would beat me but also AA + the flush is now possible.
So I decide to bet small to possibly get value out of TT-JJ-KK and probably fold to a shove because I don't see many players at 25nl raising a board where there is a flush possibility without having a flush + I could easy have a flush myself.
And if I push the river I don't see him folding with a set.

PS: I have no experience what so ever with deepstack play

I don't think you can easily have a flush, as most people dont RR flop and bet out turn with a flush draw. He can have AQ here a lot of the time, I dont think this is AA, why would he flat AA on flop and play it passively knowing its a very drawy board? QQ should have raised turn...yet again knowing its a drawy board, im not sure a lot of players will risk the equity a set of queens gives them to let someone draw out to the flush. If he is solid he is also raising his good hands for value...

So i think this is a draw a lot of the time. But for some reason I feel like he would shove the river with a flush as the board didnt pair.

Not as solid as you think?

IMO flop sizing is fine although we have to bet more on turn, make it like $16.50/$17 then shove river.
