In the case of the Carolinas, it was one colony/territory/state/part of the South until the early 1900s, when the SEC realized they'd have an odd number of football teams in the conference, so they split the state up to have two teams instead of one.

In the case of the Dakotas, it's basically because of a Constitutional interpretation that giving one state all that wasteland to take care of would constitute cruel and unusual punishment, forbidden by the Eighth Amendment.
