My computer got a virus that made the whole desktop disappear.

I did a new install of the OS (Windows 7) and used the Windows.old folder to restore my programs.

Now, Microsoft Security Essentials keeps finding trojans (TrojanOS/Alureon.E)

Please help.

You restored trojans.

Completely wipe your drive and install Windows from scratch. Import only documents, and virus/malware scan them before you do.

It's probably also a good idea to wipe MBR, since I believe modern viruses are actively targeting it now.

Oh wow. I'm mildly surprised you donīt tell OP to throw away his computer and buy a new one.
  • Download TDSSKiller by Kaspersky from here and save it to your desktop
  • Doubleclick TDSSKiller.exe to run the tool
  • Click the Start Scan button
  • After the scan has finished, click the Close button
  • Click the Report button and copy/paste the contents of it into your next reply
  • The report can also be found in the root of your Windows drive (most likely C:\).

Yeah dude - you can't do that. Gotta do a clean install. Wipe out the partition and put a fresh copy of windows 7 on that beast.

I'd use this as an excuse to pick up a 120gb SSD for ~$125 and install a clean copy of Windows on it. Backup and format the old drive and use it for storage
