Don't know about FTP, but with PS the notes file goes in "users/yourusername/Library/Application Support/Pokerstars.
You have to change the first character in the file. I made a note on someone in the Mac client just to generate the note file then copy the first line of this file over the first line of the PC notes file. It should then work with the Mac client. Rename the Mac PS note file to oldnotes or some such so you can use it the next time you copy the notes file from the PC.
