what contributes to this 3% difference?

I'm guessing that if you just put in AT, then on the first board there is a chance AT includes the Ts, and therefore could be AsTs. On the 2nd board, he can't have the Ts because it is on the board, so you can't be against a higher flush draw.

3% variance is typically only one card .. you don't put suits on your AT, so when your opponent holds the Ts, or any of your outs, you lose about 3% equity. GL
