One thing you will have to consider is you will need a bigger bankroll for the same stakes on Pokerstars. The field sizes are much larger. The Stars tourney's that start with 3000 with the 15min blind levels are the best structure between the 2 sites, but the field sizes in those are dramatically larger than what are on FT.
Full tilt has many more tournaments for $5.50 - $26, but the Stars 180s are nice, but the $22 and $11 180s run every 45 min at best. They also have 1500 starting stacks but that's not much different than many of the FT $5.50-$11 tourneys. I like the $8.80/180s on FT that run evert 70 min since their stucture has you start with 2000.
As for the structures the both FT and PS have similiar starting play, but the once you get to the middle stages Stars will have more play but you have much larger field sizes to navigate, and for the late stages Stars has much more play but you still won't see the avg stack much over 25BBs (at least in the lower stakes, i can't say for anything above $55+)
I like FT since I play much better preflop than I am after the flop, thus the shorter stacks avg stacks tends to help me resteal more and avoid flops when I can(but relying on flips more often doesn't help the variance). But if you are very good after the flop Stars will give you more room to manuver in the latter stages at least a little bit.
