Totally understandable reasons. I have the oposite situation, thats why i asked you to write some more about it. I invest most of my playing hours in games where we are allowed to run it how many times we want: the players pretty much decide what we want to do.

Usually i run it once, but in very big pots i sometimes agrees on twice or even three times to reduce short term variance.

OP, I'm locking this.

Your question was, "I feel ****ty because we ran it twice and I lost one of them. I'd feel better if someone won more of the chips."

Then do it. There's no advice needed on this decision.
