Beyond the basics, personally I look at my own trend and specific hands and what I did and try and think about (after the fact, not in the "heat of battle" so to speak) whether or not, given all of the information available, my play was the maximal +ev play.

If you stop using auto-center this will no longer occur.
Here is what's happening: you have auto-center set up so when you sit, you're in the center seat. When you sit at a table and sit out, PokerTracker 3 doesn't recognize that you're sitting there (as you're not dealt in) and therefore displays the stats as if auto-center were off. As soon as you sit in, PT3 fixes the stats based on auto-center.
It seems like this should be fixable, and I'll make a note to do so, but I'm pretty sure that is what's going on. You could try playing without auto-center and see if that works for you, and that would fix this issue.

This feature is not yet available, but it will be. There has also been talk of including some form of weighted averaging in the TableTracker output, though I'm not certain as to exactly how that will work out in the end (as there are pros and cons either way).
