I am going to be upgrading many portions of my PC and I like to format the hard drives when I do so and "start fresh" like it's brand new. Anyway, do I need to email PT3 so I can run the full version of PT3 again?

Your PT3 registration code is available on your registration codes page on PT.com. So long as you uninstall prior to formatting you won't have any problem with reinstallation after you format using the same registration code.
