Was wondering if I should have 3-bet a bit smaller pre-flop such that his odds to call my shove weren't ideal for villain considering he had a flush-draw + gutshot. I think my shove gave villain a 1.5:1 to call w/ his 48% equity. Maybe I'm thinking about this incorrectly?
You could go a little bigger pre, but the fact of the matter is, if villain gets to the flop with 48% equity, you can't exactly give him odds he shouldn't call. The question you should be asking yourself is will you get called by AQ, and if you don't expect to, then shoving may not be your best option.
I'd go to 15bb pre (not 19 suggested above lol). Just half pot flop.

They call anyway, might as well make as big a pot as possible. At least where I play they have an inelastic calling range between 15 and 19 BB 3bets. May not be the case for everywhere though
