So every now and then I bring myself in these horrible situation, thinking I found a good spot to squeeze and after one calls I notice I'm with a shortstack in the pot. Not sure if I should ever cbet or not I try to push him out of the pot anyways and ofcourse I get raised. Should I just never squeeze against shortstackers or never cbet if I don't hit?

Don't squeeze with a short-stack. I also think you can squeeze to $3 and get just as many folds. Ordinarily, I'd c-bet most of the time, but given the short stack is still there I'd give up.
