The reason i checked on the Turn, is, i was afraid of him floping set, and slowplaying - i saw his check/call to my reraise as a slowplay, and wanted to confirm it's not the case.

Was I fundamentaly wrong here by NOT betting on Turn street ?

Absolutely wrong. At 2nl you make money by value betting them to death with your big hands, and top 2 is a big hand. If he has a set he'll let you know, and worrying about a set is seeing monsters under the bed anyway. It's just a cooler when it happens, and it won't happen often. Lots of people at 2nl will call 3 streets with bottom pair, make them pay.

Seems like he's on the flush draw which means he'll call on the turn but not on the river.

Were you afraid to bet and get reraised on the turn? I guess, if he had a set he might play his hand that way, but then he'd reraise your reraise on the flop or at the very least lead out on the river.

I think you put him on the wrong type of hand and therefore didn't get all of the value you could have.

Bet turn. If he has a set he is likely to cr the flop. You can still fold.
