I'll be honest, you can skip rouge. Mostly because they don't really have anything on tap that you can't buy at retail.
Breakside is out of the way from the other ones you listed and HUB on SE Powell (I haven't done the biker bar) is slightly out of the way as well. Gigantic is definitely out of the way too. I would also highly suggest putting amnesia (it's in the general area of upright) on your list. By amensia and upright is Prost! and Saraveza. I haven't been to them, but a good friend visited them and gave them the thumbs up.
You can easily do Cascade, HotD, Lucky Lab, and Commons in one day and one general hop. Commons is totally worth the trip and I went there with JaredL when I was there in Jan. My only "issue" with them is just their very limited hours. If you take a cab there, you may be dropped off in front of a glass place, just keep walking around the corner until you find Commons. It's in that general complex, but it was confusing at first.
Across from Cascade is Green Dragon. You want to go there. I also suggest hitting up Robo Taco for a quick bite as it's near Cascade and Green Dragon. You'll also want to go to Apex on SE Division and Beer Mongers (more a place to buy bottles, but I think you can drink there too) is near it too. There's also a really awesome Banh Mi place across the street that uses some pretty killer ingredients.
I didn't go to basecamp brewing on my last trip, but there's a really good ramen and japanese place near it called Biwa.
If you go to Breakside, you also hit up alameda (their brews are solid, but it's cool and feels like a bigger neighborhood bar) and definitely Grain and Gristle for both food and beer.
Deschutes is a must visit, but I would also extremely suggest that you do it earlier in the day. It gets ****ing packed there the later the day goes on and can be a royal PITA to get beers and food. You'll also want to go to Bailey's Tap Room which is nearby. It's a cool and smaller bar with a lot of good stuff on tap.
If you are into hiking and running, Mt. Tabor Park and Forest Park are awesome places to roam.
I would really recommend downloading taxi magic for your phone if you have an andriod or Iphone. If you don't have them, make sure you write down one of the cab companies numbers (Radio cab is the main one I have used). It can be a real PITA to flag down a cab.
That's all I can think of right now. I'm sure I can come up with more stuff, but I would also say, don't try to cram everything in. If you don't get to some places, c'est la vie. Just be sure to remember that a lot of places close at or before midnight. It's not a town with a lot of late night bars.
