Honestly I'd say the biggest reason he didn't go to SF was Harbaugh. Fox showed a ton of flexibility adapting his offense for Tebow. I can't see Harbaugh being real flexible TBH.

Fox, while clinically ******ed on 4th down, is really great at adjusting the schemes.

Also, Denver radio reports Elway and Fox said Peyton can do what he wants with the offense, mostly. Allowing Fox to focus on the defense.
