beer, these are the main 3 I would recommend:
Mikeller Bar
Almanac's Tap Room (the one in the Mission, not in Oakland/Berkley)
Cellar Maker Brewing
Cocktails:
Whitechapel for gin and classic cocktails
Brass Tacks
Trick Dog
Pacific Cocktail Heaven
Smuggler's Cove (basically THE Tiki Bar around the world. Just be careful on when you go as it can get packed really fast on a Friday or Saturday)
Restaurants:
Zuni Cafe (you want the whole roasted Chicken here, trust me)
The Morris (great cocktail, spirits, and wine program along with great food)
Cotogna
The Progress (you'll need a reso for a table, but you can easily walk-in and eat at the bar)
Kin Khao (super awesome Thai)
I can pull up more recs later, but if you are able to hit a few of those while doing some touristy stuff, you'll have done a great job. At the end of the day, it's SF. You'd have to really **** up to not enjoy yourself.
quick edit: if you and the missus are into wine and are entertaining the thought of a day trip to Napa, my advice is: don't. 3 days barely scratches the surface of SF and Napa is 90 minutes-2 hours out of SF and can eat up a whole day in of itself. So, only do Napa and/or Sonoma if that is solely what you want to do or have more time than what you'll have.
double edit: you'll absolutely want to hit up some sort of Asian establishment in SF. I'd recommend more than just Kin Khao, but, I honestly don't even know where to start. There's sooooo much killer East and Southeast Asian food in SF that you almost can't go wrong with a random spot
