A standard front door is about 36" wide a 80" high and 1 3/4" thick. Lowes should have quite a few options in stock or be able to order it. Not sure why they said it isn't standard, is there glass in the door, is the door jamb wider than 5 1/4"? Measure the door to see what you have first.
Not much you can haggle over, you could save money by buying the door yourself and have it on site, that way the contractor won't charge to order it and pick it up. You can try and haggle over installation price but I wouldn't lower my price if I was doing the work. You can ask and see what they say.
Are you getting retro-fit windows and slider or nail on new construction is the front door a complete new door, jamb and door? Just curious.
