I remember hearing somewhere that in the late stages of MTTs they put big stacks together when they rebalance tables in order to stop a big stack running over a table of small stacks?

The reason I ask is because I was recently playing a tournament on Full tilt and there was 10 players left and our table had 5 players all with around 40,000 chips each and the other table had 5 players all with 12,000 - 15,000 chips.

I just thought it was a bit odd to have 200,000 chips on one table and 70,000 o the other or was it just a coincedence?

Is it totally random, or is there any attempt to seat moved players in the same position as they left? It may be just selective memory, but it seems that if the last hand on the old table was BTN, I will be seated as CO.

Yes, as far as I know this process is entirely random, as it would be unfair for the site to selectively put certain chip stacks at certain tables.

They do try to move you so that if you were BB before, you won't be UTG or in the blinds at your new tables. Other than that though, it's all random.
