This has been explained before in the past and is the side effect of the way the actual code of pokerstars games is written. The software basically looks where the button is, then places the small blind and bb correctly to the left. This is also related to the forward moving button and why they don't use dead blinds.
You know how when you get heads up in a tourney you get the banner that says "we are now heads up"? That's basically some sort of switch, alerting the software to switch modes and deal for heads up, therefore placing the blinds in a non standard way, and differently than it usually does.
I believe this is not something that is very easy to switch back and forth between, and therefore is problematic in the short handed tourneys. This used to be an issue in 4 max tourneys on ft bubble, and is the reason why the ft is now just 5 handed instead.
Hopefully Dylan can tell us something else, but from what I understand from discussions in the past about this situation it's something very unlikely to be fixed
