This doesn't mean they know for sure something happened to Brad, but it does mean that there is a strong possibility that they have some form of information about the case that is not public that would suggest foul play.
Let's say they find some of your blood in the back of a van, and you're missing. Its completely reasonable for that to be investigated by the homicide division, even though it could out that you haven't been killed. It doesn't look good for Booth at this point with the information we have, but we won't know for sure until he turns up one way or the other.
