It could also be true if Rodriguez had the highest WAR over the course of a 10-year period and Endo was referring to the entire span. Sort of the way a poker player could have the most winnings across a given five-year span without being the top-earning player in any single year during that span. Or something like that.
Of course, Bonds still has Rodriguez beat. The closest span is 1996-2005, during which Bonds had an overall WAR of 81.4 to A-Rod's 81.0. Bonds did it despite missing a third of the season in 1999 and almost all of 2005. A-Rod missed about 30 games in 1999 but played all of 2005, so I suppose you could make an argument for the less tangible benefits of having Rodriguez in the lineup (e.g. how it benefits the other players in the order). As far as I know, WAR doesn't factor that in.
But Bonds' career is tainted by all of the PED allegations. Rodriguez has always been a clean-living type who plays on the up-and-up without suspicion about... oh wait, never mind.
