Covid-19 skepticism and conspiracies is used as a big recruitment drive for right wing extremists. The Nazi insignia are not coincidental.
Other than that, I don't usually end up at protests that invite Nazi flags. I did once end up near a volunteer village idiot carrying one. I shared my sentiments about it with him, to which he responded with clear lack of enthusiasm.

No, not really.
You don't intervene because it risks just igniting the situation. In this instance it would also be an enormous victory for the right-wing extremists present at the protests and in the background recruiting if they could get imagery of forceful intervention.
And you don't negotiate, because you have zero interest in legitimizing the tactics used or inviting future protesters to use similar tactics.
It's political parenting 101. Sometimes it is best to just let a tantrum die out on its own.
