The software would have to be written, foolishly, in a similar fashion to the way it was for both Cereus sites (Ultimate Bet & Absolute Poker) - with "super user" access available. Presumably, a site might have this back door in place for testing, but there's really no need for it. They don't need to see everyone's cards in real time; they can just as easily detect any issues by examining the hands after they're played out.
So yes, in theory, since their software is dealing out everyone's cards and thus "knows" them, of course that information could be seen by the site operators - IF they code in the ability for them to do so. But they shouldn't be.
Can you be certain that any site isn't doing this? No. If you're concerned, you need to research sites you're considering playing on, and decide whether you trust them and their software. You can also ask them if they have the ability to see hole cards in real time - but of course, you also need to trust their answers for them to have any value to you.
