Yeah, definitely contact them and have them look up the transaction.
All bitcoin transactions are public so anyone will be able to look it up and see without a doubt whether or not bitcoin was sent to that address a second time. There's no way they can claim there wasn't a second transaction if the blockchain proves otherwise.
The address may belong to a payment processor or exchange that they use, but even so there would be some way for them to recover it and either credit your balance send a refund.
