Recently, PokerStars implemented a new feature in some tournaments whereby you receive (some) money when you make the cash, and then additional money where you are eliminated from the tournament. Is it possible that this is what caused you to believe you only received half the money

This seems like something which offers some benefit to players (you get money sooner) and some benefit to PokerStars (increased chance of you wagering money while you continue to play down to the winner of the tournament).
