I thought Tyrion just brings her back to LF and things went back to normal right? She then starts spying for Varys etc and that whole storyline.

Janos Slynt was the Commander of the City's Guard or basically the guards/soldiers that consist of just serving KL. When Barristan Selmy is sent away in season 1 (I will DIE A KNIGHT, then LF says "a naked knight") and stripped of his title. Janos Slynt is the guy that takes over for him. He was basically promoted due to mostly being in Cersei's pocket. Tyrion knowing this clears him out of KL along with (attempted) Pycelle etc.

She's heading towards a Dothraki capitol to get more people if I remember correctly. She had followers from Drogo but not enough and she needed ships cause they couldn't cross the sea. That's season 1. Season 2 starts with them near the red waste and subsequently finding Qarth.
