It says:

Please note that your rakeback payment will be calculated as follows:
[(Ring Rake + Tournament Fees) - (Bonus Earned out)] * 27%

To clarify, is this saying that initial deposit bonus is taken out of your rakeback, or am I misunderstanding? Does this mean I should not be taking out the bonus on weeks that I am clearing a lot of rake since it is being deducted?

No, it's just calculating less rakeback when you're clearing bonuses.

So like you're getting you're 20% or w.e. back on the bonus, you're only getting Rakeback on the 80 you're still paying. So if you paid 100 in rake, you'd usually get 27 dollars back. With a Bonus you'd get 100*.2= $20 (from the bonus) plus 80*.27 = 21.6 (from rakeback) so a total of 41.6 dollars.
