Had a similar spot with this exact hand in a 3bp as raiser, the difference being stack sizes preflop.I think I would have chosen a small size to get called by a wider range like PP+FD that he might call a turn bet and AJ.
Once you bet this size I guess you`re in a tough spot because I would have expected V to xR sets and smaller flushes OTF or OTT for clear value and protection leaving his xC range with nut flushes and nut flushdraws, AJ and PP that might call a turn bet like 99-TT. Against this range and on this particular river I would personally bet sometihing like 20-35% pot or check back.
Again, facing a river raise I`m not calling without any previous information, especially for the whole stack.
What is more interesting in this hand is you preflop range selection. You have a short stacked player right in the MP and someone who is likely a recreational in the CO and in this spot I would go for value with a range that dominates their calling range, so I would muck preflop these small SC and small pocket pairs.
Preflop: Hero is BB with Q 6
UTG folds, MP calls $0.25, 3 folds, Hero checks
Flop: ($0.60) Q J 6 (2 players)
Hero checks, MP bets $1, Hero raises to $4, MP raises to $8, Hero raises to $35.28 and is all-in, MP calls $13.17 and is all-in
Turn: ($42.94) A (2 players, 2 are all-in) River: ($42.94) 9 (2 players, 2 are all-in)
Spoiler:
Results: $42.94 pot ($2.14 rake)
Final Board: Q J 6 A 9
Hero showed Q 6 and won $40.80 ($19.38 net)
MP showed 8 2 and lost (-$21.42 net)
I don't think those are leaks, I think you played them correctly (but calling reraise on flop with JJ was iffy you needed that miracle turn otherwise you'd just have to fold on turn or be in a very bad spot for a big pot)
You were just out of position on both of them thus it's hard to get max value and in either spot.
On AA if you led out on river he could have folded which brought no extra value or even jammed on you, in which case you'd hard pressed to call because the flush got there.
With JJ while you would snap call a jam there he showed a lot of weakness with his bet sizing on the turn - at that point I'm thinking he's either he's on a draw, floating or just not confident in his hand - in which case he's very unlikely to call if you lead out but could still possibly get tricked into bluffing or trying to get some value on river. I know this all too well because this often happens to me, a guy will seem timid and then check to me on river so I think my tptk is good and put out a must call bet of 1/3 pot only to have them jam on me and then I just call like a dumbass whereas had they just led out I may have folded or just flatted for a much smaller loss.
The other hand with AA where you fold, I may be alone on this one but I think checking turn was a mistake because it reads like you were just goofing around on the flop and ready to give up. He could have AT, JT, 65, 22-JJ, none of which are too happy with that turn, he gets the free card and then decides unlikely you have the flush anymore after checking twice so either decides to push you off it or get value on making his hand on the river - but I think if he had it he wouldn't have bet so much - you were looking super weak I would have bet maybe $3 if I had a made hand.
Barring a flush it'll be tough to continue on turn and you blocked that with your ace (and had nut outs if he did have flush/two pair/set) so very unlikely he had that. I'm thinking something like JT and even with two pair he couldn't have liked that turn.

JJ hand he's agression factor was something 4.8 and he miniraises.... i got lucky on that turn
