Yup thats basically a problem where I played. 30-40% of the table are short stackers. Now I only played there 3-4 times and maybe I got unluckily tabled with shorties. That's way Im advocating that you have to pay close attention to the action and the table on what to play and where.

Easy call right? Not really.
if you call there is $127 in the pot in which $5 goes to rake, $1 to BBH, and if you tip $1 thats basically a coinflip with you losing slightly in equity. Also considering its above average, due to card removal, that the limper had an ace also your chances of hitting one of your cards is even less. Just as an example.
Its a combination of the huge rake and the $4 limps we change the hand to...

In this $2 limp case he would more than not just call.
I think a lot of the bad players see it like an MTT. "<10bbs I shove my 66"
