What's your default line in a spot like this, where the flop checks through and we want to start building the pot but the opponent seems unlikely to have much?

2/3, $400 effective. No reads on BB other than that he has a big stack and commented earlier that I was check/raising a lot (which I was, but just by coincidence). He doesn't seem unusually tricky or aggressive.

Preflop:
I complete SB with 6h6d
BB raises to $15
I call.

We’d normally chop, but our table was missing a few players.

Flop ($30): Ac6s5d
I check, BB checks.

Turn ($30): Ac6s5dJh
First decision. I can either lead or check/raise. If I lead the turn after flop checks through, it seems like it will be hard for him to continue on this dry of a board, since I almost certainly would have expected this player to have bet an A on the flop. If I check, he may take a stab and we at least win one bet before he likely folds to a raise. Thoughts?

Raise pre, bet now. He calls you twice with a Jack or some tricky ace.

Have to bet. Slowplay KK on KK6-J if you want but slowplaying bottom set for two streets is criminal barring unusual dynamics.

I will bet here almost 100% of the time. You limped from the SB, hard for BB to give you credit for an ace. He will think that you are stabbing at it a lot of the time. He will call you with a lot of hands.

As played bet the turn. You are right that it is unlikely villain has much but you have such a strong hand that the most profitable line is hoping villain will call. It's one of those situations where a small chance of getting 2 streets of value is worth more then a good chance of getting a suck bet on the river.

If villain is a regular or you think you will be playing with him most of the day you will want to go ahead and mix it up with a check on the turn also. This is just to mix up your play not to maximize your profits in this hand. It's insuring you have a few hands that can stand up to a river raise.

Heads up bet the flop. Given you check/call preflop either villain has an ace that will call a bet or there is little money to be made in the hand. This is a good situation for bet/check/bet where villain is likely to read you for bluffing some of the time and will call with middle pairs.

Raise pre HU oop with a pp that flops poorly.

As played, bet turn small, say $12.

What do we think of the BB? I'm fine with attempting to limp in and see a flop for cheap if he'll often let me, but against anyone competent I'm not convinced that going HU OOP as the caller with a speculative hand is ever going to be profitable.

I don't think anyone checks back the flop HU as the raiser to ever fold. So I'd probably lean to PSBing the turn and river in attempt to get max. He's going to check back mediocre showdownable hands too often to do anything else, imo. This is partly why preflop is so iffy as it is just so hard to get paid off in this spot, plus so hard to continue on most boards when we whiff, not to mention that if any real money actually does go into the pot postflop that we've been coolered (i.e. how are we loving life if he raises our river bet?).

Spoiler:
I checked turn, he bet $25, I raised to $90, he called.

River ($210) Ac6s5dJh6c, giving us quads. I bet $150, he called with AQo. Worked this time (we also won a high hand bonus for quads), but in hindsight I agree I should have just bet the turn.
