There is no direct way to do what you want within TableNinja. However, TableNinja starts from the top of the list of tournaments in the lobby and works its way down so if you sort the lobby by enrolled so that the highest enrolled are at the top you can accomplish what you want quite effectively.
Make sure that you also turn "Sorting Optimization" off if you do this.
Like you said, a few tournament types cannot be filtered for. All the tournaments that appear in the lobby as
Hold'em NL $x + $y
technically have no name so you cannot type anything into the search box to find them. You have to just work with the checkboxes which in a few cases (eg the non turbo $30 + $3s) is not possible.

TableNinja should detect the 2 side mouse buttons (X1 and X2) so long as they are NOT programmed to anything. If they are programmed to something through a third party program, TableNinja can only detect them if that third party program is sending the keyboard input globally to windows. Sometimes third party programs send the input directly to the foreground window in which case TableNinja can never detect the message.
For your mouse side buttons can you try turning off the software you used to program them and see if TableNinja detects them then? They should appear as (XButton1) and (XButton2) when you assign them in TableNinja.
