To be honest this probably isn't going to be our top priority in the new future but I totally get that it would be very easy to forget to hit start again when you sit back down so I will keep this on my list of features and we'll get to it when we can.

TableNinja does have to do more work when you are not in Aero so it is possible that this is causing lag.
Generally if Aero suddenly turned off for no reason it is because you ran a program that has "Disable desktop composition" checked in the "Compatibility" tab of the "Properties" menu. I recommend right clicking PokerStars and clicking properties and making sure that all the boxes on the "settings" section of the "Compatibility" tab are unchecked.
If that doesn't help, the next major update is going to contain a major performance upgrade which should be more than twice as fast as the current version. If you would like to join our beta testers group you can get early access to the next update and see if the performance upgrade helps you. p.s. I have gone to the set up tab and selected stacked on the table layout drop down box but the tables dont stack as the games load so I have to drag them with the mouse to achieve the stack.

TableNinja does not actually stack tables for you. That setting on the setup tab is just there so that you can tell TableNinja how your tables are set up so that it can optimize its performance.
However, I have written a little guide on how to use the built in Stars table layout tools to stack your tables for you. Its very easy, especially if you use one of TableNinja "set table aside" hotkeys. You can read my detailed instructions here:

You can use TableNinja with a game controller but you will need to use a program like Xpadder or JoyToKey (both of which have free versions) to convert your gamepad input into keystrokes. Basically you can use those programs to assign a button on your gamepad to the "A" key. Then assign "A" to a hotkey in TableNinja. Once you have done that hitting the button on your gamepad will trigger that hotkey in TableNinja.
I am working on making a quick tutorial video to demo exactly how to set this up. I've been extremely busy but hopefully I will get to it soon.
