I've never heard of this problem before, but I will try to duplicate it on my end. I can't think offhand of what could be causing it.
If next time it happens you could notice the exact blind level the problem starts at that would be helpful.

The next update is coming along pretty smoothly. We have a portion of it with our test group already and are working on adding more. The next update will definitely include automatic "wait for big blind" and blind posting at non-fast tables, auto-detection of most things on the setup tab (vista theme, pokerstars theme, hand history folder, etc).
We are also hoping to include some major performance upgrades for frames, some stack size based OSD options, and a couple other smaller items. We're hoping to get all of that to our test group within the next 2-3 weeks. How long it actually takes to release to the public depends on how many bugs our testers find

You should be able to use any chip mod you want. TableNinja never looks at the chip so I don't think this would ever cause any problems.
