Yes, if you are cycling thru non-urgent tables, and then suddenly a table becomes urgent, then it will pop to the top, and you might be at risk of a misclick.
There is a way to prevent tables from coming to the top of the stack. Its an extra advanced option that you'd have to add to your layout config file. But I hardly ever recommend people use it, and it hasn't been tested thoroughly. But you could try it if you want. Add this line to your config file:

bring_urgent_tables_to_top=1
...
And then you could set up a hotkey to "Activate most urgent table". But realize that if the most urgent table is in the grid, then this hotkey will just focus and activate that table in the grid, and any urgent tables in the stack might remain buried, since they aren't the MOST urgent.
There is no real good solution to this. I'd recommend not doing the above for now, and instead just trying a session or two at low stakes, and see just how frequently you run into that potential misclick problem. It might not actually happen.

You should be fine with 125% scaling. Yes the poker tables would be larger, but because they are larger they would also take up more screen space.
It should work fine with SaT. The only caveat is if you are running multiple monitors. In which case, you'd need to set a "custom scaling" within Windows and choose 125% which would then cause all of your monitors to be 125%. See the FAQ page for your version of windows for how to configure this:
