Its quite possible its related to that. SaT uses the 2nd button to determine if action is required, and thats the 'call' button. But it ALSO uses the betbox. So under normal circumstances, SaT will find the betbox and that will be it. But for allins, the betbox doesn't get shown, so then SaT falls back on the visibility of the 2nd button.
There are three situations that I've found where the betbox isn't visible. Below are the screenshots I've taken.
1. Someone bets into me, and that bet would put me allin

2. No bet, but my stack is too low, where any bet would put myself allin

3. Facing a bet, stack too low, where only raise option would be allin

(as you can see, the only consistent button in all 3 of these cases is the 2nd button)
Now, those above could have changed since the time when I've checked them. If you suspect its not working, I would first test it using the Test described on this page, and Test the scenarios you are questioning.

I usually use play money tables and buy in short and bet 99% of my stack and then fold so I can face an allin quickly. If your Test is failing, notice at exactly which times its happening. Then try removing and re-Including the site and re-Test and see if it fixes it
