This has been suggested in the past. And you are correct that it requires a large change to the software.
If I do add multiple stacks in the future, it would not work as you describe. I have considered it and my plan would be that there is still one main stack that tables would move to/from. The other grid slots would be able to 'act' as stacks, and contain multiple tables. You could then leave tables in these "gridslot stacks" with the "Keep Table in Grid" hotkey.
Alternatively, people have successfully created separate grids for separate site by running 2 instances of SaT. This requires setting up different layouts for each instance, and making sure that the grid slots do not overlap, and making sure that the same sites are not included in each instance. Finally you'd probably want to set up the same hotkeys in each instance, but you need to prefix all the keynames with the ~ character so that they pass through to both instances.
However, for your requirement, running 2 instances wouldn't exactly work out of the box, because you want to separate MTTs and SNGs, I presume from the same site. To do this, you'd probably need to create custom site profiles, and use very specific "table_include_title_text" parameters to make sure that ONLY MTTs are detected, and then create another custom site profile to make sure that ONLY SNGs are detected. It may be doable if the site that you are playing on is strict with the titlebar text of each tournament type, then SaT would be able to distinguish them. I can help you futher if you need.
I don't know what site you're playing on, but perhaps some software like CustomTitleBar for Stars would help your confusion
