There isn't an automated method to transfer player notes but hands from Holdem Manager 2 can be imported directly from an existing database in PostgreSQL:
Guide: Converting from Holdem Manager
Any other hands will need to be manually imported into PokerTracker 4 using 'Play Poker -> Get Hands From Disk'.

That would remove any hands where you raised all-in regardless of whether it was the 3bet or not. If you want to filter for hands where your 3Bet was not all-in then you will need to compare the size of the 3bet made to your stack size using a custom filter expression in a
custom report:
cash_hand_player_statistics.flg_p_3bet and (cash_hand_player_statistics.amt_p_raise_made < cash_hand_player_statistics.amt_p_effective_stack)
You can use this expression filter by clicking on the 'Filters' link and selecting 'Add New Expression Filters'. You will also need to replace "cash" with "tourney" if you are in a tournament report.
