You're absolutely correct, IMO. I believe that the way that they implemented the positions may make a lot more sense for full ring players (not sure, I don't play full ring).
For 3-6 players, just looking at how many off the button you are makes far more sense (to me) than the way PT3 has implemented it. They have said previously that they are going to provide even more configuration options...I really hope that one of them is to just track by position/# off the button.
As you have pointed out, first to act in a 4-handed game should be much, much closer to CO in a 6-handed game than UTG (or even MP) in a 6-handed game. One workaround for this is to filter by # of players, but that has the negative effect of cutting down your postflop sample size. This is why it's much better for 6-max to just specify the absolute position off the button, as opposed to some sort of relative position scheme.
