I understand that you plan to fully integrate PT3, PTStud, PTOmaha, etc. all into a single application. In that case, the above-mentioned issue will not be a problem.
I have a suggestion for the short term. Instead of having PT3 move processed files with unrecognized game types, leave them be but warn the user. This would be similar to PT2's warning message that appears when a large number of files remain in the hand history folders of the various poker clients (I believe that it says something like "There are X number of files in the C:\Program Files\PokerStars\HandHistory folder. This indicates that you have not set PT to move the processed yadda yadda yadda...").
