I have over 100 DoNs logged in PT3 already and haven't had this problem.
One possible cause of this that we see semi-regularly with Merge hands is an error in the hand history where a player is recorded as posting a zero blind - this seems to happen more regularly when that puts the player all-in. If that happens then the hand won't be imported (because it is invalid) and if that is the last hand of the tournament (as often happens) then PT3 doesn't have all the information it needs to determine the results.
Please attach the hand history file to a support ticket on the PokerTracker website and we'll check it out for you.

That isn't possible as a general filter in PT3.
If you're playing heads-up we could probably design a custom report to give you the sort of info that you want, but for multi-way games determining exactly who you won and lost money from is somewhat tricky to define. If you want to look into this further please start a new thread in the forum on the PokerTracker website where we'll be able to go into more detail.

Please make sure that you have the Adjust Qualifying Tables Limits option enabled in the Auto Import > Preferences so that PT3 knows the table size (Merge do not specify table sizes in their hand histories), and that you have specified your preferred seat for both 6 and 9 seat tables (it's a separate configuration in PT3).
Other than that please read the tutorial on preferred seating in the FAQs and Tutorials section of the forum on the PokerTracker website, and in particular the Troubleshooting section.
