Yeah, that's the way to do it.
In essence it's not possible to change positions at a later stage, but ctrl+alt+C and ctrl+alt+V will let you do pretty much anything.
Also, Ctrl+1 and Alt+1 (or any number from 1-9) will let you make temporary savefiles (Ctrl+1 is save the current tree to tmp file 1, Alt+1 is load tmp file 1), which should allow you to switch between your old tree and the new tree.
