Ironically, I think they're running into some of the same problems they've always had with Justice league; that they always have Superman to save the day if things go wrong. There was an interesting article about it here:

The problem is worse for The Boys, because Homelander is the opposite of whatever being a check or balance is; like when he said to go ahead and release the tape of the airplane, and that if they did, he'd just raze the East coast to the ground.
The only thing that actually keeps him in check is his need to be loved (regardless of what he says), and if his supporters are now fine with him just murdering people, they are going down a difficult path to come back from since he becomes unchecked power and basically they have to kill him because no one can actually stand against him on a power basis and you lose the central villain of the show.
