What are they going to say/do? They don't know he was killed. Just tell them the truth, that he ran off. Who knows what happened to him to after that? They don't know where they are. They don't know Gus. That's the whole point of keeping them blindfolded and sequestered, so they
can't say anything even if they wanted to. Werner being killed doesn't fundamentally change anything with regard to it being bad news for Gus if they start talking, which is why he took such precautions to begin with. Of course he's not going to just kill them all now.
