Actually this is not a contradiction. The Hebrew word being translated as "kill" is ratsah, which refers only to unlawful killing - not capital punishment, for instance. The Bible does occasionally use ratsah in contexts referring to blood vengeance - but in context it seems pretty clear that the intended meaning in the commandment was "murder", not "kill".

They don't have to change anything about the Bible, the only thing that they should do is label the entire book as fiction.

That's not true. When reading the NT in the original Greek that are actually a lot of word plays and things that would be considered humorous.
