Is there any way of changing the colour of the note taker in the HUD from the pale yellow colour indicating that there are notes present for that player as I find it hard to notice if there are notes on a player. Changing it to a nice bright colour so it was easily recognisable if there were notes on a player would be handy.

This has been requested before and is on the list to be added.
For now, you can change the image file used to display this - this is in the following folder:
C:\Program Files\PokerTracker 3\Data\Images\Hud

If you update this file make sure you keep a backup of it because it will be overwritten again next time you update PT3.

There are plans to overhaul the notes system, but I don't know when this will be done.

It would be nice if the color was configurable, as that pale yellow thing is haaard to notice unless you specifically look for it.

Is it possible to add notes when Hud is not open? Ie at the end of your sessions in PT3

Yes.
You can add Player notes on the General tab for the selected player, and hand notes by selecting a hand (e.g. in the Sessions tab) and either clicking the Note icon or double clicking to open the hand history window.
