The Book of Mormon and A Gentleman's Guide to Love and Murder are at the top of my list. In fact, I just saw Gentleman's Guide for a second time - knew I would have a great time and would leave the theater with a big smile on my face (it did not disappoint!). The show is hilarious, an absolute blast and I cannot recommend it highly enough.
As for the third show, I would strongly suggest seeing Lady Day At Emerson's Bar and Grill*, which plays through the end of September. It's a re-creation (with much artistic license) of one of Billie Holiday's last performances. Audra McDonald's performance may be the best I've ever seen on stage, or ever will see; it's simply remarkable. It's not a feel-good show, though, quite the opposite.
There are some other shows to consider as well, depends on when you'll be there and what you like. Matilda was very good, a lot more enjoyable than I had anticipated. The production of Cabaret is excellent and the actors are outstanding; Alan Cumming's MC is justly famous. Aladdin and Pippin are a lot of fun as well. Hedwig has gotten great reviews but I haven't seen it; note that Neil Patrick Harris has left, but he was replaced by Andrew Rannells (the original Elder Price in Book of Mormon) so that shouldn't be a problem.
*Technically, it's a play, not a musical, but so what? It's really both.
