I've seen things you people wouldn't believe. Attack ships on fire off the shoulder of Orion. I've watched C-beams glitter in the dark near the Tannhauser Gate. All those moments will be lost in time, like tears in the rain. Time to die.

Blade Runner (Ridley Scott, 1982)

This is a great movie, and my clear favorite for the entire decade (though I did hesitate at the last minute and considered taking something else). It's dark, it's bleak, it's grimy, and it's beautiful. It has a great, tight plot that has been discussed ad nauseum for the past 29 years, and will continue to be discussed for decades to come. It messes with it's audience, and it challenges the viewer. It's pretty much the perfect movie in my view.
Ok, I got to move on and since my favortie Sci-Fi movie of the decade was taken, I`ll go ahead and take my second favorite:

The Empire Strikes Back - (1980, Irvin Kershner)
Empire strikes back has always been my favorite of the Star Wars films. Great characters, great effects, great continuation of the story and epic battles.
Best Star Wars film there is IMO. Belongs on the top of this draft. Nothing else to say.
