That was because it's a pretty complicated matter for him. He's from Northern Ireland, which is part of the United Kingdom. However, in golf, Northern Ireland and the Republic of Ireland are combined under the same umbrella of Golf Ireland. But in the Olympics, the Republic of Ireland is one country and Northern Ireland is part of the UK (Great Britain and Northern Ireland Olympic Team). This hasn't come up before because golf wasn't in the Olympics.
And there's a lot of painful history (bombings, assassinations etc.) in Northern Ireland with one half of the population wanting to be part of the Republic and the other half wanting to remain a part of the Union. So McIlroy would piss off half of Northern Ireland by playing for the Republic, and by playing for the United Kingdom, he'd piss off the other half, plus many in the rest of Ireland. And he doesn't want to get into the middle of all that (I just read he had a great-uncle killed in the Northern Irish "troubles").
