I know for sure that villain is 3betting hands like 9765ds and KQJT from SB, but I am still not sure how to play my 2 pair on this flop.

It feels too nitty to fold, but getting it all in vs AA or AK also does not seem so good. Is then calling flop the best option with the plan to call non diamond turns the best option?

Depends on his 3betting and barrelling tendencies and also on your CO opening range. If he is somewhat aggressive I would probably call flop with the intention of calling a turn shove on any non-diamond A23456789 (obviously Ad also).
